Only just getting to grips with Acrobat X Pro myself, but if you are batch OCRing via an action then you can change the output options on the Save to section, just click the Export File(s) to alternate format, and choose HTML from the dropdown. Have you thought of a larger scanner? The Fujitsu I have takes slightly larger than A3 on the flatbed and this translates to the document feeder on top (that duplex scans on the one pass). I simply remove the staples of the magazine (carefully as I put them back in afterwards!) and set the scan size...

Finereader works best at 300dpi - tests I carried out some time ago using various flatbed resolutions confirmed this - and at around £100 I think it is the best value out of the box solution.
