Look at Tools-Options--Read --Detect structural elemens and make sure that 'Headers and footers' is not ticked. I think it is ticked by default.

Well, I upgraded to ver 12 from ver 7 some time ago and agree it is a bit unstable. It was fine but a bit slow on an older Vista machine. But on my current 8.1 machine I have had a couple of issues. After extracting a jpg from the pdf and rotating, and cropping a little I end up with a 459x758 (0.35MB) file and that's way way to small for OCR. Well, when I saved in Abbyy ver 7, I choose "text and pictures only" in "Formats Settings". "Pictures" means pictures on the page, not the whole picture of the page. Are you saving directly to mobi or epub in Abbyy? I use ver 7 and it can't, but probably the newest ver 11 can. Anyhow, if it cannot do a proper job of it, that's just to bad. I save to pdf and open that in Caliber. It doesn't cause any problems so you could try that.

The Breeze multi-camera software sounds like it could skip several steps in that process, not least by bypassing storing on the sdio card and putting the pages directly onto the hard drive.
