Does Gimp or any of the other tools, provide a way to find out the physical size at which a picture will print (given the DPI) ? GIMP does. All of that should be handled by djvubing/ocr.py. A good starting place is Tesseract.analyze() (line 385 in the repo version).

Cuneiform constantly segfaults and crashes for me, so I think it might be cuneiform's fault, not djvubind's. Yes, that is definitely cuneiform's fault. I wouldn't worry about narrowing software by operating system or output format... most of the applications are cross-platform and some will work with different formats (hopefully more in the future!), so organizing by those lines will be impossible.
