The SIFT algorithm is basically a fancy corner detector. It should also be able to pick out the dots on your dot page. I would expect this type of error if the image file was moved or re-named between the time the program was started and before the time the Finish button was pressed. Are either of these a possibility?

I have had my book scanner (built to spec as on http://www.instructables.com) for a few weeks now and I have some suggestions for any one else planning on making their own book scanner.
