Scan Tailor Advanced has the 'crop' function. After 'Splitting' and 'Deskew' stages there is 'Page Box' in select content. Hmm, don't think it's this that is the cause - Ubuntu package for ImageMagick has never had jpeg2000 in my memory and pdfbeads has been falling back to JPEG quite happily for years (iunluding in at least but not limited to 18.04, 17.10, 17.04 and 16.04).
