The easy way to fix things would be to do one page at a time. Even if it means the pages are upside down. The right hand pages are fine, the left hand pages / even pages are the problem. The extra time getting a good image saves far more time in editing. You have not said what editing has been done....

The low size of the pages did not help to process. I would have expected 1 meg per page. I have just finished a newspaper under A3 in size and was 130-150 meg per page. Because of the size of the files it is difficult to say if the quality is good enough to produce a epub file. I have seen worse but...

There are a number of free online services that produce the text you need. You upload the pdfs they convert and you get the text file. Or you could down load a trial version of Abbyy Finereader and do the same. And follow Bill's advise. If you uploaded some pages we could tell you if 'all messed up'...

I have a Czur E16 scanner. For finger removal special finger grips were provided that the software recognizes them. If you want to go to text or epub this does not matter if you use something like Abbyy Finereader, as pictures can be removed and only work on the text. No matter what software you use...

I am using Finereader 15 at the moment. I do not need pages to be centred so have not looked how to do it before. Looking now I also have not found how. A work around would be to use cropping, odd pages then crop even pages if want to use just 2 steps. The scanned pages would need to be consistently...

ABBYY FlexiCapture may do what you are after. I think it is for the corporate world. There maybe alternatives out there also.

Another way maybe use Acrobat and index the material then you could search on any of the three but not the three at the same time as you would like.
