If your results are consistent, you can just crop all of your pictures by the same amount to remove the problematic edges.

PDF binding works! I'll probably release a Windows version of Bindery some time this week with a bundled executable of pdfbeads. The only thing you'd need to install is Tesseract, but that's optional.

What are you using Scan Tailor for aside from cropping and rotating the image? I used Scan Tailor's "Mixed" mode with the automatic dewarping and got good results with very minimal tweaking. The page looks a little wavy because the book's page isn't being completely flattened by your glass sheet, so...

I use a single 18 MP Canon D-SLR and I can get away with higher ISOs without much quality degradation. Point-and-shoot cameras have smaller sensors and are affected more by high-ISO noise, so try keeping your ISO below 800. Mine is usually at 200-400 ISO, but my sensor size is different than yours, ...

I usually go for 1/60th of a second, as the high-ISO exposures get noisy.

As for the images, could you upload a sample of the input and output images to a file hosting site? I've never seen a problem like this before.

I've given up on PDF binding and will just create a wrapper around pdfbeads, as it takes care of PDF binding very well.

Hopefully I'll release a somewhat-final version of Bindery within the next few weeks.
