You do benefit quality-wise from doing so. Now, if you went from 600 to 1200, I would say it's not worth it.So there is no need to set output to 600 dpi for Color scans if the input is 300 dpi?

The individual TIFF output files are not expected to be small. To produce the smallest possible PDF or DJVU file from them while preserving color pictures, you need to use the Mixed output mode in Scan Tailor and to use some PDF/DJVU encoding software that knows it deals with Scan Tailor Mixed mode ...

It's a known issue caused by estimating the content box at a reduced resolution. It's not terribly hard to fix, except no one is currently working on ST, as far as I know.
